When I took my drug screening for my civilian security clearance, one of the things that was mentioned to me is that if I fail the drug test (a urine test in my case), then they will perform additional testing, including hair and skin samples, a polygraph, and interviewing my references that I listed as part of the clearance process. If you turn up positive on one test, they may require additional screening to rule out a false positive. 

I believe you are required to list prescriptions on a security clearance.
