Assumed base directory is /data/lenzen/APR292011 directory.

Visibility code and xml files are in visib.modis.read46 subdirectory.
GFS atmospheric data is in HDF subdirectory.
MODIS test input data is in MOD04 and MOD06 subdirectories.
MODIS test output data is in OUTPUT subdirectory.
Navigation file is in MOD03 subdirectory.
Area file is in MOD021KM subdirectory.
Script to register visibility for geocat is register.visfog.modis.46.csh.
Script to run geocat with visibility is in script run.test.scr.
To compile geocat need to link library for MODIS L2 ingest. This is done by build_options in algorithm_list.xml file.
Because of use offog algorithm  the whole image may have to be done at once and not sub images.
In geocat there seemed to be a problem running with sub images this may not be true in AIT framework.
Variable ifog in visibmod.f90 is set to 4, this may need to be changed if fog algorithm is not number 4.
Build is done in geocat src directory with make intel_opt.
